I really don't think Naegi is as dense as we make him out to be. When Sayaka was flirting with him he was only hesitant to jump to conclusions at first, before realizing she was actually being flirty and not just friendly.
During Kirigiri's FTEs, he took her blushing to mean that she liked him immediately. She was messing with him somewhat, but he still recognized what it looks like when a girl is attracted to him.
