I tossed up between dunmer and orcs, but went with dunmer in the end. I figure, dark elves use more magic, and magic is pretty fucking brutal with my set up. It's easy to dodge an axe to the face, harder to dodge a big gout of fire. So, probably best to take out dark elves as fast as possible.

It was Northwatch keep. The hold had its buildings all superimposed on themselves. There was obvously some kind of conflict or problem. I was curious if it might have had something to do with the vigilant quest that is available as an optional component. The quesline esp is from 2014, but the newest version of the mod is quite recent (2016). I was wondering if the quest esp was incompatible with the newest version of the mod, or if maybe there was another incompatability in my load order than was causing problems.
I've removed the vigilant quest esp and started a new game to check things out. I also thinned out my load order. I should also mention that all the other holds seem to be fine. It's just North keep that got messed up.

Mod Organizer handles things such as plugin load order, resource load order, toggling mods or esps on and off, among other things. You may need to enable all those esp files. The issue is, if you're using Mod Organizer, everything has to go through it, like a Stalinist post office. It's a pretty damn useful post office, but god damn it will not like you if you do anything behind its back. You have to run everything related to Skyrim through Mod Organizer, or else Mod Organizer won't recognize the changes.

No, the different programs are used differently, and I agree, I feel they could be explained better by saying what they fix and how you'd use them.
Tes5Edit is used to edit data in esp files that can be represented with text; things such as weapon damage and names, for example. What you got to use it for is to clean up dirty edits, dirty edits being (possibly) unintentional changes which make the data identical to the master files (same as vanilla), which may overwrite what some mods have changed. You can find videos on youtube how to do that.
Wryebash is for when mods change things like lootlists, as sometimes they would overwrite what another mod already did. It takes all these lists, bashes them together, and makes an esp out of it. All you have to do is run the program (through Mod Organizer, remember that!). You will need to run this program whenever you make significant changes to your load order (such as install a mod that gives bandits new things to wear).
LOOT (which comes inline to Mod Organizer, but get the standalone and run it through Mod Organizer, it has some cool features and stuff) is machine sorting your esp load order. Useful for setting groundwork down, should make your game playable unless you really have some work to do.
FNIS, which you also need to run through MO in order to pick up all the relevant mods, rewrites the animations to be your modded ones. Animations aren't as simple as other assets, for some understandable reason I do not know yet.
There's a bunch of other stuff that's listed on the Essentials page, but I haven't gotten to all of it yet myself. DinduLOD for example really hates me.

Last I heard he was working on making LODs, kinda pointless with DyndoLOD, and moving one of the towns over abit to help with compatibility. Kinda wish he would focus on the quests. Does anyone have any favourite mods to enhance towns or landscapes?
I'm not a huge fan of JK and Dawn of Skyrim. I've tried ImpeREAL Falkreath, Winterhold Expanded Ruins and ClefJ's Morthal so far and I really like them.
