See, if you got the lines as a B&W thing, you can can just put it over top of your colours as a multiply layer (which makes the white transparent but keeps the black lines), and that's generally a hell of a lot easier to work with.

Either way, it wasn't too hard to mess with the colors. I just filled stuff in on a separate layer, then put a black background on (which is a lazy way to put the lines back in). But, the black and white will certainly help.
