Calm down, it's easy and not too time consuming
1) Backup emunand and backup its folder in sdmc:/Nintendo 3DS/ (easier method: add a _ or something at the end of the folder so you don't have to copy it off your SD card, OR cut/paste it to the root of your SD card)
2) Go in emunand system settings, pick system format
3) Let it do its thing
4) Log into your NNID on newly formatted emunand
5) Restore emunand backup and put its folder back in sdmc:/Nintendo 3DS/
Persaonally on step 4 I logged in via the settings (into my old NNID) and then opened eshop. I don't think opening eshop is needed, but it might be who knows, so I'd suggest doing that, it adds about 3 mins to the method max.
It really should be mentioned in the guides though.

Nope. The current CFW's just seem unstable as all fuck. I'm running cakes and it's even worse, you can expect to reset 3-4 times per time it'll show its menu, and even then it has a chance to just blackscreen when you try to "boot CFW".

why can't I install cia's on my emunand?
It works fine when I boot through pasta but none of the cia's I install show up when I boot through RXtools into emunand
FBI just gives me an error and I can't install Big blue screen because of it

There is a hidden partion on your SD. This is where the emuNand is. The other stuff is just your SD card.
Open emuNand
choose EmuNAND Manager Options...
dump emunand (bottom option)
done
Now you have a emunand.bin on your SD card. Cut/paste it to your pc.

Ok, Ive been having this issue repeatedly and Im at wits end as far as what I should do to fix this.
I downgraded my N3DSXL and backed up my emunand. Backing up your SD card files was a part of that process so I put my whole SD card on my computer. Then I rebooted from emunand9 with my backed up contents on my SD card. While I can still use browserhax and homebrew on the SD card, the 3DS' menu ignores all the games and file structure. Its a brand new home screen. I tried accessing my SD Data in System Settings too and still my games dont appear there either.
I asked Scream anon and he suggested only dragging the Nintendo 3DS folder and nothing else. That didnt seem to change things.
Tl;dr: My SD card games no longer show up in my home menu or system settings/storage. I can only access card files with homebrew.

Your new themes are now only accessible through menuhax. Don't ever accidentally uninstall menuhax by even LOOKING at the little pink glowing dot on the 3DS homescreen. It is a siren, a harpy. It is there to miselead you. Menuhax is now your home menu. Menuhax is now your home.

what region and downloads did you use? I used USA versions off some mega3ds blog or something, not sure if it's the one labeled as online ready or something, but I installed the game, the update, then the DLC, everything loaded up fine.
