As for Alphys, I can imagine her not having a very nice life even before the Amalgamate stuff happened to become so desperate in the first place, and then it was just the straw that broke the camel's back until Undyne showed up and gave her that one little bit of hope to keep running.

I'm really interested in their past encounters. Flowey confirmed in one of the neutral epilogues that Sans caused him his fair share of resets which means Sans has figured him out in more than one timeline. He was already suspicious of him during a pacifist run, as shown by his dialogue at Grillby's where he expresses worry over someone pranking Papyrus with an echo flower. There's just something about the dynamic between them that appeals to me and I wish people did more stuff with it.

There's definitely some hints to Alphys having had a rough childhood, with taking Bratty and Catty to the dump, building Mettaton just because she wanted attention and validation from Asgore, and her worrying about Mettaton leaving her even before the determination experiments went bad.

The way I interpret Asgore is that he kind of just tries to forget about the whole eight dead kids thing by worrying about his flowers and his diary and his kingdom and being Santa and all that stuff, until you actually show up and then he's forced to confront it. Then, when you choose to show him mercy, he's basically crushed under the despair of what he's done and tries to "make amends" in a demented sort of way.

It's not too farfetched to hypothesize that he found out about Flowey's reset abilities if he's conducted research on the timelines already. It's also possible that things went badly between Flowey and Papyrus in some timelines. I'm doubtful that Sans would find out about Flowey's true origins although maybe he found out about how Alphys created a sentient flower at some point.
