Swamp levels are worse. In both cases movement is hindered and the visuals are usually ass.
Hydrophobia gets a pass on shit-water crap because it was pretty.

Because 90% of all cases, your movement becomes sluggish as fuck and you lose most of your abilities you have above ground. They're made unfun by design because devs don't have the good sense to make your character fun to control in the first place.

The only especially "bad" water level in a Zelda game that I can think of is OoT's Water Temple, which is not really bad because of the level itself, but because of the way the inventory is handled in the N64 version.
