Their personalities are entirely different. Future 17 and 18 have an utter contempt and dislike for humans and take joy in causing destruction. The mainline ones only have something against Gero and Goku due to programming, they never slaughter people even when given an ample chance to do so, and they allow the Z warriors off in situations they could have killed them.
I'm sure several factors cause this, but I'd put the early awakening plus 16 being there as a big reason for that
