From what we saw of Venom, it seems to me that he was completely unbeatable in terms of combat, infiltration and CQC. His motion capture in CQC cutscenes also matches this, and he is never beaten until Big Boss casts him away like an asset and helps Solid. Venom's Diamond Dogs are also an improved version of MSF, so naturally it was going to be better than Big Boss' operation.
Big Boss' reputation was made through a variety of stories of his accomplishments, until it was twisted into a legend. Venom added to the mystery, achieving everything Big Boss was known for in the 80's or 90's and then some, but his work was lost in history (or through retcons). I see Venom more as the professional who gets shit done, rather than the idealist who talks about peace and "muh boss".

It's a much more subtle and successful way to make the player resent Big Boss, because there was no chance that the reality behind Big Boss' reputation would compare to his legendary status. It turns out he wasn't the legend, he was just a soldier and he showed cowardice, even betraying his closest allies, in this case Venom (who represents the player) and Kaz.
That theme is hammered down again and again in this game, yet people ignore it and get mad because there was no Darth Vader "NOOOO" scene.

Venom was someone who always did the right thing even when forced into situations where the best thing for him would be to do the wrong thing. Venom was someone willing to completely put his ego aside for the greater good. Venom truly cared about his men and did everything he could to set them up as a family. Venom was also stoic and quiet. Naked is a character defined by his confusion about what to do and his over bearing emotional attachment to The Boss. All dialogue that is not about weapons, combat, or history - things he all studied and learned from The Boss, is him whining about The Boss or otherwise being confused about what to do or think. In Peace Walker, this is pushed even further- he is all about the stuff he learned from The Boss. The techniques, the weapons, history, combat, ect. His only dramatic involvement is left over baggage from the Boss in the form of the AI Pod. It is like he has no emotional attachment to anything but her. Which makes it all the more excellent- when he throws away the bandanna and The Boss's ideals, he is also throwing away the last bit of emotional and human attachment he has left. Which is why from this point on he is much colder and more distant in all cassette tapes that take place after this moment. He has a very impersonal flavor to him after that point, and it is easy to think that this is the transition point that made him into a character that would willingly go with the Medic plan. Its not that he is evil, its that he just doesn't care anymore. Also, when Naked found out he was being used as a tool, he gets upset and basically starts planning a rebellion against the current world order. His Outer Heaven is a world of endless war, so that soldiers like him will always be needed.

What did Venom Snake Accomplish?

The Skulls also had super speed, super strength, and are absurdly agile. Venom fought them in groups of 4 at a time, and they often had the back up of dozens of puppet soldiers. During every fight with the Skulls, they filled the environment with Mist, limiting Venom's Visibility and giving them a distinct advantage.
>Venom is responsible for stopping the worst epidemic to ever happen in the history of the world- before it ever managed to break loose.
>Venom held off an entire squadron of tanks, accompanied by a platoon of trained russian soldiers and a fucking russian gunship. His only support being a single Sniper.

So with all of these posts, the only conclusion that can possibly made is that Venom is better in every conceivable way. Not only is he a better Boss who cares about his men and inspires them, but he is also a better man, with stronger convictions and a more positive plan for the world. He is willing to forgive and ultimately fights for the greater good. In addition to all of this Venom simply accomplished far more, his achievements far outweigh Naked's achievements by a considerable amount. Not only in regards to combat, but also in regards to the ability to lead and manage his respective organization. If it weren't for Big Boss absorbing and erasing Venom's legacy, he would have left a bigger and more important impact on the Metal Gear Universe than even Naked Snake did.
Venom is simply better. The only area in which Naked might actually be a bit better in, is CQC. But even then, it is remarkably close.

Nobody ever considers to ask why The Boss wasn't fighting to see her "will" through.
The reason is that, from the beginning she knew it was impossible. What the Boss wanted was a world at peace, but it wasn't in the cards. Literally the whole game she explains to Jack over and over that it isn't realistic to expect peace or consistency because of how people act. Her will was an unobtainable dream, hence her indifference to the deaths of her friends and even herself.
The others obsess over her will because they thought that because she was The Boss, she must have had some sort of plan for how to bring about a united world without war or borders, but she didn't. She was just a depressed woman who had given up on anything except following orders.
