Kraft's overall effect was negligible. Should it have happened? Probably not, but it doesn't have any real effect on the overall plot.

Not every single sub-plot always needs to lead off to the finale. There's more than just the main character's story occurring in a game's world, and sub-plots and side-stories help to flesh it out.

It's a pretty badass speech in english. The only thing they didn't translate to english was that Zero straight up said "I don't care about protecting humanity." So it was even more heavily emphasized that Zero was fighting only for his friends, but that still comes across really well in the english version anyways.

the GBA has the exact same 2D graphic capabilities as the PS1, more or less. the sprite could definitely have worked.
Mind you, the PS1 X games (and Mega Man 8) and the Zero games all function on the same 16 colors per sprite thing that the SNES games did. Thats why Mega Man and Bass was an SNES game.
it was more of a stylistic choice. having him look like X series Zero is cool, but making it a mirror match makes it cooler. having Omega be identical to Zero, but stronger and with a deeper crimson color, makes for a better psychological effect. otherwise it's easy to dismiss Omega as not being Zero because you are playing Zero and he looks different.
