Sephiroth was at the northern crater the whole time. Jenova is a shapeshifter.
Canonically, Sephiroth dominated jenova, not the other way around. He was going to wipe out all life on the planet and remake it in his image.

Sephiroth was thrown into the Lifestream by Cloud on that day five years ago. In that situation, people go catatonic and drift around, and can come up at places where the Lifestream is exposed---like Cloud at Mideel, or Sephiroth at the northern crater.
Jenova's plan was to goad Cloud into getting her the Black Materia. Remember, Cloud was just a puppet and Jenova basically succeeded. The "Sephiroth" you chase onto the boat wasn't a replica, it was actually Jenova.
I have a question. So, after Sephiroth falls at the reactor, he ends up at the northern crater right? But the Sephiroth that's on the boat is Jenova right? Then who freed Jenova and killed everyone in the Shinra building if it wasn't Sephiroth?

Jenova herself killed everyone. Remember, Palmer, the fat head of space research, reported seeing Sephiroth but didn't mention the fleshy abomination he was supposed to be carrying around. As for how she escaped, maybe she just woke up (she was herself catatonic since the Cetra defeated her thousands of years ago), or else her puppet Cloud could've gotten her out. Cloud getting her out makes the most sense, since the Jenova escape segment starts with the party imprisoned, and Cloud goes to sleep then wakes up to find only his cell door mysteriously open.

While trying to picture that, I kek'd. I have no words for how hilarious of a picture that paints. That's honestly a rather weak explanation. In fact, both of those reasons are pretty weak and make little sense when you actually think about them.
Also, Sephiroths sword appearing at all, killing everyone in the whole building instead of just escaping, and specifically killing the president with Sephiroth's sword? It just doesn't seem like anyone besides Sephiroth did it. But if you claim that, then where did he go between there the the boat incident?

Overall, Jenova was solving the problem that the Temple of the Ancients was also the Black Materia, so she needed someone else to activate it. She needed to give Cloud a plausible reason to get that far, and in particular, she needed to give Cloud's friends a reason to go that far. Once he got the Black Materia, she took him over and made him give it to her.
She also wanted to dispose of Aeris, so she tried to get Cloud to do it, and when he resisted, she did it herself.
Everything on the first disc, at least as far as Cloud and "Sephiroth" goes, was based around those two things.

JENOVA is basically the most powerful being on the planet, and an entire race of highly-advanced ancient beings basically sudoku'd themselves in order to stop it.
Importantly JENOVA had the power to manipulate other beings regardless of Professor Hojo's help with the SOLDIER program, however he did provide a useful means of evading the planet's notice and therefore preventing the activation of WEAPON until it was too late.
Technically JENOVA was never active after the CETRA defeated it. When Sephiroth took JENOVA's head at the nibelheim reactor, Cloud challenged him and defeated him, hurling Sephiroth and the mind of JENOVA into the lifestream.
There, Sephiroth melded with the JENOVA cells, and because JENOVA was not of that world, the lifestream was unable to absorb him. This also meant that Sephiroth absorbed not only the knowledge of the CETRA, and more importantly the Black Materia, it also meant he could exert control over the SOLDIER project.
JENOVA Synthesis, the final stage of JENOVA's form, is actually a re-combination of the various SOLDIER agents into one form, giving it a physical presence. When Sephiroth assaulted the SHINRA HQ and took JENOVA's body, it was merely to use it as a weapon, and to put a stop to a potential threat to his plan.
TL;DR, it was Sephiroth all along. JENOVA was just a tool.
