Shepard told Makarov about the agent. Shepard was the one that advised the CIA mission to infiltrate the Ultranationalists.
Makarov and Shepard worked together. Makarov was in it for the money whilst pretending to be a far right ultranationalist that cared for Russia whereas Shepard wanted vengeance for the nuke in MW1 that killed 30,000 of his troops instantly which turned out to be Makarov's fault(Flashback during Soaps death in MW3). A war with a militant Russia would get the US to be patriotic and caring about its military again even more so with a Russian invasion of the country. Who do you think gave the US defence satellite to Russia? The same satellite that shut down the US's air defenses. Short term losses for a long term victory.
Shepard sends the US army all over the place to tie up loose ends during the Russian invasion all amidst the backdrop of evacuating civilians, a good excuse no?. Remember the dead Russian in the panic room with the tattoo? The quivering accountant in the food locker of Burger town being guarded by Shepards men?
Killing Ghost and wiping out the rest of Taskforce 141 elsewhere was another tying up loose ends. 141 were Shepards personal unit and they saw and did too much without realising it.
