A strong character with few flaws is only a mary-sue if it isn't realistic. From what we know about The Boss, all her skills and characteristics make sense in the world she exists in.

She's blindly loyal to the point of stupidity and lacks basic political understanding despite being the daughter of a member of the illuminati. She's a great soldier but a shitty spy, and if she had a ounce ounce of critical thinking could have been avoided being sold out by the CIA if she had been willing to take charge of the operation. She is by every definition a tool and lacked complete agency as a person. Her dying was a the cowards way out and because she had no understanding of how her actions affected the world in the long run it led to every bad thing in the series happening.

What you said about the Boss is spot on, and with Naked Snake: how is this experienced CIA guy acting like a naive kid about his entire mission? Why, as CIA operative, is he JUST NOW learning about how fucking shady the government is?

And the thing is, I don't have a problem with her flaws. You can have a flawed character be well written, but don't pretend the Boss is some magical amazing mary sue who did no wrong. I think that interpretation only came due to Eva's epilogue that made her look super sympathetic in conjunction with Big Boss's death scene where he talks about her. They tried to paint MGS 4 like everyone, Big Boss, Zero, Ocelot and Eva were just fighting for the Boss's ideal world like it was some complex ideology that no one could figure out after 50 years. Peace Walker fixed that since Big Boss got it, he just didn't agree with it.

They took the villain that was Big Boss and made the same mistake Lucas did with Darth Vader and Disney with Maleficient, which was giving him a backstory of how he became a 80s movie villain.

He only tried to carry on the Boss' will and I think he, in his own mind, started to to overplay her will and thoughts and ideas.
