What's so hard to get ? Some rogue AI that wiped out humanity managed to infect the last human colony ship and crash landed it on a habitable planet.
Needing humans to repair its main body and look for other life forms it used the technology inside the ship to recreate human life and led its fast evolution, making sure that certain events would always repeat and certain people under its control would always be reborn.
The rest is symbolism and other shit that don't really matter anyways.

Close. Deus wiped out the colony it was built on, and I'm pretty sure the Eldridge was just a (very large) transport ship. The reincarnation stuff probably came from the Wave Existence (who's sort of at odds with Deus), or more likely reincarnation is just a part of the setting.
Perhaps the most important mistake people make about Xenogears is, despite the name, Deus isn't God. The Wave Existence is God (Pleroma), and Deus is the Demiurge.

Yes but you'll be able to tell really fast once you get to the point where they ran out of money and just lazily threw the rest of the game together. It happens as soon as you go to disc 2. Leading directly up to that was fucking incredible, too. It's a shame we'll never know how it was supposed to be.
If you like jrpg's though, even if you just like them a little bit, play it. I'm not generally a weeb but Xenogears made me one.
