Wasn't it shown off at E3 '97 as Goldeneye was unveiled? I know Goldeneye was groundbreaking back then, with its multiplayer, limb-specific animations, and everything whereas HL beta seemed generic even though Valve was trying to do something revolutionary with their first game.
Gabe also tops it off with Miyamoto's quote about "A delayed game is eventually good, a bad game is bad forever" in that documentary about it.
All those things paint a picture that it was scrapped because Goldeneye showed it up.

The one thing I agree with Ego is that OoT feels like a 2D Zelda in 3D, the design style of the rooms in the dungeons feels a lot like ALttP, later 3D Zeldas feel more organic when it comes to the puzzle and room design of the dungeon.
