Styles/Souls/Crosses that change your stats and charge attack and other changes to your play style
Navi Custom Program that lets you give Megaman additional effects and bonuses in battle.
Dark chips that are really powerful but take way your max hp and gives you bugs.
And overall chip selection becomes much much better and you can do better shit. Also the maps and scenarios get better too.

I remember Megaman fighting Dark Soul, then Search Man healing Mega and fighting Dark Soul, then Search Soul fight Dark Soul and then Megaman just taunting him about Bass but until Bass rebelled from inside him.
I honestly don't remember Protoman or Protosoul being there, but maybe you're right. Though if Protosoul is fighting him then it wouldn't be possible for Protoman to save him because in the manga the person who shares their soul with Megaman can't really move or do much.

Just a colored manga panel. It can be pretty brutal and a lot of people die. Its pretty solid though and handles all the games decently well. I highly recommend reading it. Though they do focus on Bass a lot and Serenade shows up more. But I find those to be positives.

And then in MMBN2 when Lan was dying from radiation poisoning, Megaman was able to sync his heart program with Lan allowing him to operate Megaman without using his body.
