Because Ganondorf has generally been more involved in the plot and story of the games he's appeared in. Ganon is mostly just there at the end, or attacking you through an avatar or a curse.
Because Ganondorf is written as a human with human desires and faults where Ganon is written as a devil.

It's too bad that Ganon has been separated from any measure of cunning. I liked the notion of him just rounding up all the dissidents and career criminals and making an army out of them.
