Just because the material is there, doesn't mean it needs to be hamfisted into the main story. Especially when said hamfisting makes Samus look like a helpless child, even moreso than the comics.
Metroid games were always meant to be light on story, because the focus of the games were on personal growth. Sakamoto should have had the sense to look at the performance of Prime 3 against Primes 1 & 2 and realized people prefer less story and NPC interaction in Metroid games.
