we have nuclear deterrents now. so just put in ways to counter ICBMs, stationary lasers, rail artillery, microwave weapons, things like that.
make it to where if you really want to use a nuke on someone you have to risk your own ass to do it, like fly it in in an invasion fleet.

95% of the fighting is short skirmishes and everything in decentralized with shit tonnes of initiative given to the teams on the ground
Total War battle engine and gameplay is built for eras where the general in charge could micromanage everything and soldiers moved around in blobs. Neither is done nowadays because it's suicidal. Today is all about improvisation and agility.
Sure, you can make a strategy game about modern warfare but it would play nothing like Total War.

Campaigns is only a single operation.
Admittedly, actual grand strat with Wargame-style battles would be interesting. And actual economy system would allow to drop forced units ballancing.
