I'm not sure about Black Sonichu, but Mewtwo has regenerative healing via Recover, which has been shown to regrow lost limbs instantaneously in the anime (in the case of Staryu and Starmie). Also, Mega Mewtwo's stat total is higher than Arceus, the who literally created the Pokemon universe. Again, I know it's really stretching, but Death Battle has taken Pokedex entries into consideration before.

And the real crux of Bowser vs. Ganondorf is actually pretty simple. Bowser has been killed by Lava. Why that lava killed him when he's survived lava before is unknown, but we see him get reduced to bone in NSMB via lava. Ganondorf has never been killed by anything aside from holy weapons, and he's even shrugged off holy weapons before, like in TP.
