You unlock two classes in Classic Mode by finishing Story Mode but they're not that important.

The Highlander class and Gunner class can only be unlocked in the Story Mode. However, once you beat the game (any mode), you are allowed to transfer your data to a new file of either mode of your choice; money, shop items, Monstrous Codex information, and such. It also allows you to transfer characters you have to your next Mode that you play.
It is mostly recommended that you finish Story Mode first if you want to use the Highlander or Frederica in Classic Mode. As you are able to transfer Story Mode characters to Classic Mode, you would be allowed to use Simon, Raquna, and Arthur in Classic Mode as well; you can also do this vice-versa, but the Story Mode would allow you to only use those five characters and not your Classic Mode characters. They won't be lost, but you won't be able to use them until you go back to Classic Mode.

Things like not having Ad Nihlio if you pick a monk, or Gladiator and Buccaneer requiring a metric shitton of skill points before you start pumping out damage, or even land your hits on the enemy give me this impression.

Whoever said EO3 is unbalanced? In my opinion, it's one of the better planned out and better paced games. The most Unbalanced game is probably Untold 1 if only because the shitty Grimoire system made it nearly impossible to get a good bunch of skills until the ending 1% of the game.
All Etrian Odyssey games essentially boil down to math problems when it comes to dealing with their respective postgame final bosses except with 4, Untold 1, and Untold 2 having the ability to swap to Picnic mode if you dont feel like going Asian Super Saiyan to down an RPG boss.
Whatever problems people have with 3's balancing is probably in the postgame, and how one class, the Shogun, is obviously much stronger than all of the other classes combined, and can (And usually does) solo the final boss when comboed with ninja.
