Other than the design, it's because she goes through a lot of character development in the game and pairs up nicely with the other protagonist, Jude, on a thematic level.
She starts off as this single minded killbot who wants to destroy anyone abusing spirits for their own gain. Then she gets BTFO by people much stronger than her and eventually finds out that she's basically an artificial being created to be used as a tool/bait to lure out some terrorist organization by the real Maxwell. Furthermore through traveling with her companions she learned that humans aren't bad people at all and that human lives are just as important as spirit lives. At this point her entire life's meaning goes into the garbage since she's forced into a conflict of completing her duty, but sacrificing humans (and even her friends) in the process.
This marks a central change in Milla's character where she shows some depth to her and only wants to live up to Jude's idealized image of what the REAL Maxwell should be like: someone who doesn't abandon either species and strives to protect everyone in the world. This is the primary motivation that causes her to sacrifice herself to save Jude than the others, since she could not see any other way of doing things that wouldn't shatter Jude's belief in him. By the end of the game her role and Jude's have become completely reversed. She no longer is the one who gives his life meaning whereas he has given her a reason to live again by showing her that humanity can solve the mana crisis problem through the usage of spyrites. He inspires her to work together with him to keep both worlds safe and habitable for everyone on them.
So basically, tons of character development and she grows into a pretty likeable character from the robot she was at the beginning.
