That's more of an issue with Bioware deciding to make C-Sec and the Council eternally incompetent after the first game more than an issue with Garrus. Shepard dying and the Council sitting around doing nothing while one of the most famous Spectres in the galaxy just got wiped the fuck out was incredibly dumb.
Garrus never had faith in the C-Sec to begin with, but you could have somewhat alleviated his doubts during his side mission in ME1. It really just makes sense for Garrus to abandon working for Citadel Security somewhere in his life because he wants to do good in the galaxy, he doesn't want to be bogged down by regulation, and he doesn't want to be limited to working in one of the least seediest places in the galaxy. Going to a place like Omega and fighting thugs is really just perfect for him.
