I'm not sure what the point of the whole "phantom" ending twist was.
If it was to justify why BB didn't really die at the end of MG, it's kind of useless since BB actually dies at the end of MG2 but is still magically revived by the Patriots.
If it was to justify why Miller turned on BB, then there probably was less complicated ways to go on about it.
