Because the series was actually pretty directionless.
The story seems like it's just made up as it goes - once time travel was introduced I imagine they just said "fuck it" and kept jumping the shark.
Jak and Daxter is one of my favourite series of games, but you can tell they were just making that shit up as they went. It looks like they never even knew themselves how Mar really came to be, or who the Precursors were.
The whole thing with Daxter being the same species as a Precursor was terrible; the whole reveal was awful in hindsight.
I imagine that's why they're so hesitant to add more to the series.
Also, to answer the other question, the orbs are rarer because it's like, what, 2000 years later?
