Rare candies level you up like normal but if you don't make a Pokemon participate in battles it won't max out its stat experience(gens 1&2)/effort values(gen 3 and beyond) and reach its maximum stats. You can feed it vitamins to fill them partway, and/or just keep battling at lv100 and then deposit + withdraw it at the PC to get its stats recalculated.
