It's a fancy sounding title that fits into the theme and story of the game. Deus Ex, as mentioned above, references the term "Deus Ex Machina" which essentially means "god from the machine" or "god in the machine." The typical use is to describe when a problem in a story finds an unexpected solution, as if god appeared and just made the problem go away.

One of the obvious explanations for the title might come from one of the endings of the game: you have the option of handing control of the world's centralized communication systems to a machine. Leading up to this, a plot point in the game explains that most of the world governments have all but been up-ended by a collection of individuals who have conspired to take control of the world's communication systems. These individuals have also created man-made viruses that can arbitrarily spread and kill whomever and whenever, as well as machines that are capable of "universal construction." If the player chooses to hand control over to the computer, that computer would gain access to a global network of cameras, robots, augmented individuals, emails -- all combining together to create the effective power of omniscience, being able to know everything that is happening, being able to know everything a person is thinking. Then, with access to the universal constructor and constructed viruses, the machine would be able to create or destroy life at will, giving it the power of omnipotence. The sum total would be a god manifest, and one who is also a machine. But, it would also be a god, a god made possible by a machine (centralized communication and surveillance, biotechnology and universal construction).
