I prefer Sonic 2, but largely because it feels closer to the unique setting of the original game. It might be nostalgia, but you'd think they'd be on even ground in that regard.

I like 2 a lot but I prefer 3&K.
I actually just replayed 2 a week ago and I felt like it was quite a bit more challenging than 3, which is not what I remembered from my childhood. I guess it might just be because I played 3&K so much more and know the levels and secrets so well.

They were both heavily American development teams but with most of the significant members of the team being Japs. Sonic 2 and 3 were both developed by STI - a dev team located in America - under close supervision from the bigger Sonic Team bigwigs like Naka and Yasuhara.
The influence is actually clearer in Sonic 2 in my opinion. Casino Night was clearly supposed to be Las Vegas, with the cut Dust Hill Zone being the surrounding desert. Hill Top Zone, Chemical Plant, Aquatic Ruin and Oil Ocean were similarly designed off of some form of American influence if you look back through Sonic 2 developer interviews. Sonic 3 by contrast seemed to be more musically and graphically western, but thematically and gameplay-wise it felt as Japanese as they come

The somewhat darker aesthetic seems more in line with western sensibilities. Back then, Japan was more about bright colors, so the fact that everything became darker seems like a move that was made to make it appeal more to westerners, since Sonic has always been better-received in American than in Japan. On purpose, I believe.
