Their presence literally makes shadow in the Warp wich is called Shadow in the Warp. It prevents any psychic communication and prevents words from calling help and fucks up navigation in space.
Nids win this hands down. They evolve quicker than Zerg, and come in much larger numbers. Plus as big as an Ultralisk is, Bio-titans tower over them.

That "scouting fleet" was massive, though. And the UED never really went toe to toe with the Protoss in Brood War, they had one fight over Braxxis where Artanis completely destroyed their defenses and another skirmish where they were fighting a small band of Fenix's Protoss which were busy holding off a Zerg force at the same time.
I'm pretty sure the Golden Armada could handle whatever the UED could throw at the sector, though considering the current state of the Protoss race after Legacy of the Void it should be pretty easy for the UED to sweep in again.

problem with the various metroid enemies is that they tend to be nipped in the bud right before they go galaxy wide threat so we don't really know how they'd operate on a larger scale
so we can only really compare how they'd act on a planet-wide scale at best, at which point any interaction between the metroid enemies and 40k essentially results in "exterminatus the planet, hope it works and never approach that place ever again"

Besides, you don't need to be fast if you're a Dark Templar, and I think Dark Archons would probably be able to cause some problems too for the Eldar. Hell, Arbiters could just freeze them all in place or a mothership could open a singularity and suck an Eldar army into it.

Other than not having access to ftl travel and psykers I don't know what you're talking about. At one point before the Horus heresy the imperium had access to an ftl webway without using the emp as a beacon and at that point technology was far more advanced than where it is currently in 40k.
