MGS4 was not a game kojima wanted to make, mostly because he's a hack and he never had an overlapping plot in mind that would tie all the loose ends together
up to MGS3 everything still makes sense, but in MGS4 the contradictions started to show up
everything after MGS4 had to follow what that game established so everything after MGS4 is pretty much non-canon, as there's no canon anymore because it doesn't make sense

it plays 2 completely straight when it was specifically written to be uncertain if the game was real or not. 4 decides everything was real and explains almost every supernatural occurrence as advanced nanomachines. It also tries to act as a complete ending to the series and tie every loose end, even those which weren't supposed to have an answer. This leads to the evil organization that was controlling information and leading the world into infinite war being led by the comic relief support team from 3.
Apart from all that, it changes many characters motivations and breaks them just so the story will work. 2 ends with raiden abandoning the role of being a tool to the patriots and becoming his own man, starting a family and believing in the future. 4 clarifies that he lasts a week before divorcing, taking a job that snake, the man who could make the impossible possible, is too weak to handle, losing his body and going back to being a tool.
There's a lot of deeper problems but it gets autistic at some point and I'm really tired
