Think of it like a first edition printing.
Would you rather have a book that was printed on its first edition or a new printing of it done last year? There are benefits to having both. Newest one might be the most pristine, and even cheaper, but the older one might hold higher value and you've likely had it for longer.
The first print of Harry Potter from 1997 starts at 200bucks and goes for several tens of thousands. While latest editions can fetch $2.39.

Actually, Player's Choice copies are often changed in various ways. The GCN didn't have online updates back then, so Nintendo's method of updating games was to simply print updated copies later on in production. Player's Choice copies are guaranteed to be later prints and thus updated games.
Not like that's necessarily a bad thing for anyone other than speedrunners who rely on certain glitches, though. I'm just pointing out that you're actually wrong on this point. The main reason people don't like Player's Choice copies is because they have ugly spine logos that stick out like a sore thumb among regular copies.
