Shirou is a fake. He has an imitation ideal, and a power that results from imitating. The entire story focuses on this concept, and whether or not it's wrong.
The conclusion of the Archer fight tells you that he's okay with himself and his dream, but the narrative needs to put the guy to the test, to show, rather than tell, that he can be a hero. Gil is the ultimate opportunity here.
Gil is the original Heroic Spirit. He holds all the original weapons, and has a dream of killing countless people. By Shirou overcoming Gil, it proves he has what it takes to follow through with his goal, and it proves that imitating isn't inherently or inferior.
People who say it's forced are completely blind to the story laid out in front of them. There are layers to FSN, and while I'm not saying it's Ulysses, the themes here are something you should be able to understand if you took middle school English.

You know that FSN was translated by a high schooler, right? Its prose isn't particularly well handled, but you have to look at it like you're reading something rough, because there simply isn't an official release handled by professionals.
Your point about removing the context of it is ridiculous. FSN isn't just a straight book. Nor is it a manga, or fully animated, or anything like that. It's a visual novel. It uses the elements of its medium to complete its experience, so yes, those visuals are important, the sound is important, you can't strip the parts away and say that it becomes less without them.
Of course they become less, because they were never meant to be separated in the first place.

The general idea though is that there is a lot of morality discussion about this subject at that point of the game.
From a survival of the species point of view Angra had to be taken out, but it couldn't be called an issue of good and evil, as Angra had no understanding of good and evil, just as an animal. Only upon being born and seeing what answer it would find could it be verified whether it could come to understand those concepts as a human, or whether it would remain as something else.
Something that isn't born yet though of course cannot be judged, as it surely has no understanding, no matter what it does.
There are cases where it might have to be taken out for the survival of the species, but that isn't to mistake it being an issue of good or evil, as it's not applicable. It would have to have the same morality as a human to be judged by that manner, the same understanding of sin.

There's more that keeps the Fate franchise afloat. There are reasons why it's still going strong more than a decade later.
