Maria was shot on Ark. Gerald was captured on Ark and brought back to Earth to be imprisoned. Shadow's escape pod was recovered on Earth and Shadow was put in Gerald's cell. Gerald began using Shadow as a weapon to get revenge. GUN put Shadow into a deep freeze, chained Gerald up, and executed him for what he was trying to do.
I mean Gerald and Shadow were in the same cell long enough for him to fucking fill all three walls of his cell with all those writings. The same cell Amy was tossed into when GUN found her.

No. Shadow was just an experiment to make the perfect gene that would be immune to all health and disease related issues, so one could potentially live forever (unless killed/murdered).
It's like how scientists test on rats before giving cures to humans.
Gerald even originally tried using lizards (The Biolizard) due to their regenerative properties.
Don't ask me why a hedgehog worked when a lizard (and many other things) wouldn't, they all used Black Doom's blood to get the black/red designs.

Gerald and Black Doom were colluding for a time, anon. It was Black Doom's intentions on using Chaos Control 50 years ago to start his attack then and there. If GUN hadn't raided the ARK, he would have. He was using Gerald.
But Gerald was too blinded by his desperation to cure Maria's space AIDS that he didn't care. I think they retconned the Eclipse Cannon to be a weapon specifically for destroying the Black Comet but why the hell would the top scientists of Earth and GUN agree to make the cannon to begin with if they didn't know the Black Comet existed?
Any beast with the black and red colours had Doom's blood/DNA. It's why many beasts, like Black Bull, basically look like they use the Biolizard's textures recycled.
I don't like the character Shadow himself, but his game is my favorite Sonic game. People who hate it wouldn't know a bad Sonic game if it constantly crashed midway through a run and didn't save your collected rings but did save how many red star rings you spent to revive, which can cost actual money.That's Sonic Dash, by the way. A mural that, to him, looked like a prediction of Gerald Robotnik himself giving life to the ultimate life form with the seven Chaos Emeralds.

It had to do with Sonic Team USA handling the game and the internet poll they used to determine what the next game after Heroes would be.
Basically a T rated game about Shadow explaining his past won the poll by a landslide, since people were confused about the Shadow in Heroes with all the Shadow Androids shit.
This was also around the time the ESRB introduced the E10+ rating for "tweens", and Sega decided to neuter what ST USA were already doing. You can even see in the opening cutscene where Shadow says, "Now what the hell was that all about?" because they didn't fix his mouth.

You could no longer kill GUN soldiers.
A lot of the swearing was removed (I think they still say, "hell" twice).
Basically when ST USA heard, "T-rated game" they immediately thought, "Teenagers like Halo" and added guns and aliens.
