There's also an aspect of playing a role. He is uncomfortable because his identity is not his, even though he wants it to be, and by wanting to play this role he is ultimately everyone's pawn. Of course he either doesn't realize he's doing it or tries to deny it. Once he accepts the memories of his past he begins to finally accept his own identity and thinks more for himself, breaking out from his uncomfortable role as the VR trained FOXHOUND agent that he was throughout the game.
