Why are villains most of the time portrayed as intelligent in videogames? Ignorance/Idiocy is the root of all evil, and most "evil" people are not very smart, or particularly educated.

Well for one there is no objective 'evil'. It's all varying shades of grey. That said one goalpost can be the same for both teams, it's just a question of methodology from there. It's the question between something like loss of life versus loss of time, which really could be reduced to the same thing. Say you dodged some bureaucratic red tape, and killed a few people doing so but you came to the cure for cancer four years before the people who didn't dance through the bullshit. But they didn't kill anyone, they just let the circumstances around them continue to escalate and evolve which actually led to more death in the meantime. All that covered, good nor evil have a relationship with anything other than methodology, no personal attribute can augment either side.

Most people in prison don't want to take over the world. They're just petty criminals who broke the law.
Fictional villains, or at least the ones that would serve as the impetus for a hero to emerge, don't just break the law. They go far beyond anything that might be served with jail time. If you want a real world example, see any war criminal. These people don't just scoff in the face of societal laws, they mock morality itself. And in order to, for example, spur an entire country to action, whatever it might be, you can't be an idiot.

There are a lot of people who are in prison for shit that has no moral standing, like intent to distribute, possession, crimes of passion, self-defense. Very few people are genuinely 'evil' which would be grouped with child rapists, serial killers and politicians, that's it.
