The fact that most stands in part 4 onwards actively reflect the user's desires, personality, and state of mind.
The inevitability of fate.

The entire Rolling Stones epilogue in part 5. Where the guy who uses Rolling Stones offers an easier and less painful death to those who are soon going to die, yet Mista thwarts him by risking his own life to destroy the stone. At first he is really confused and frustrated that they are rejecting his easy way out. Then he considers that despite their deaths being inevitable, perhaps their struggle and suffering will ultimately lead to a better future.

Or one of the major themes of part 7, with the whole analogy of the tennis ball landing on the middle of the net and what side it lands on. Gyro's dad tells him that some things just can't be changed and all you can do is make sense of it. Yet Gyro still tries and it ultimately leads to his death. The kid he was trying to save did get stayed of his execution but in the end he died anyway because there are simply things that you cannot change. At the same time though you have to ask if it was worth it, and you can consider that it was. Because the effort put forward by Gyro might not have achieved his primary goal, but it changed a lot of other things in the process so his struggle can be considered worthwhile despite being futile.

Even in Part 1 with all the antics about vampires Araki addresses things in an admittedly hamfisted but clear way such as the financial and moral divide between the the wealthy and poor and how it affects individuals and communities.

It's persistently hammered into our face that the reason Jonathan is the hero of the story and Dio the villain is due to the nature of their upbringing. What they've been conditioned to believe is the right way to live.

The Joestars also often come across a few moral quandaries very few other fictional media will address like Josuke and Jotaro having to confront Joseph's infidelity during his senility or Jotaro later having to confront the ramifications of neglecting his daughter.

The inevitability of fate shows up in every single part.
Part one, dispite all the effort to stop him, Dio still manages to outwit the joestar family and get the last laugh.
Part 2, Kars' immortality doesn't stop him from being turned to stone, and actively costed him betraying his race to do so. This can also be seen as hubris
Part 3, luck couldn't save Avdol in the end, and the halting of time itself could not delay Dio's eventual demise to the light he rejected so long ago.
Part 4, Crazy Diamond couldn't save Ryouske, Kira's death by ambulance shows that no matter what one tries, time will go on and fate will catch up

There's a lot of weird stuff like that in part 4. Like Joseph never going to see Josuke's mother or the greaser (who is clearly Josuke) who saved Josuke and his mother being explained. I mean shit, once you see that scene which is half way through the part nobody ever talks shit about Josuke's hair again.

Still my second favourite part though.

The anime is extremely faithful to the manga, showing basically everything.

Nearly 1:1, though the anime for Phantom Blood and Battle Tendency cuts some minor scenes like the ancient sacrificial shit and George recounting how Danny saved Jonathan when they didn't originally get along. It being too faithful can be an issue, though, regarding the pacing of Stardust Crusaders. Diamond is Unbreakable adds in some extra stuff here and there to make the town seem more alive and fights a bit lengthier without drawing them out.

In Morioh, even punks with awful hair have good in them, which is why a large number of the cast start out as enemies but quickly become allies or just reformed. Even Akira Otoishi was reformed, seeing as how he got to ask Rohan for an autograph in one of the Rohan spinoffs.
