Assuming you mean the Wii U Pro controller, you can't normally use that in vWii mode.
But what you could do is play the Gamecube version of OoT through Nintendont (which supports the Wii U Pro controller) on vWii on the Wii U.

Any VC on the Wii that "required" Classic controllers could be played with GCN controllers. That's one reason I still keep my original Wii around, to use the GCN controller ports for a couple N64 VC games and homebrew emulators.
I don't know about Wii games as VC on the Wii U.
