How is the port of FFIX? Are the graphics any better than what you can get emulating?
Main cast and FMVs are better, everything else clashes horribly.

My question is, if I use a guide to walk me through practically the whole game will it diminish the quality at all?

Final Fantasies are honestly like an odd mix of watered down elements from other games that work well together. The puzzles from the PSX era are Myst-esque but nowhere near as challenging, the stories are like someone made a vast and sprawling D&D campaign and paid a talented group of animators to put it into visual novel form, and the combat is a tacked on separate dimension.
No. I don't think using a guide to get through the bosses and puzzles would diminish your appreciation of the story. You'll either like that or you won't. These days it's pretty hit and miss for newcomers.

Final Fantasy as a series has several entry points, from the way I've observed it. Old people first played 6, which has a phenomenal story in my opinion. 7 was another first for a lot of people, and also the first 3D one. X is another huge one, probably bigger than 6 at this point in terms of how many people's "first" it was.

A lot of people are going to recommend you to play 7 first, but I don't agree with that. FFVII doesn't really have the heart of a classic FF game. It's a solid game and probably one of the best in the franchise, but it basically modernized Final Fantasy and lead it away from its roots.
If you want to experience what FF is meant to be but have a hard time getting into older games, play FFIX first. It's made for people who enjoyed the classic games. Alternatively, if you're fine with old games, I recommend FFIV. It has the iconic Kain Highwind and a nice story to get you into the franchise. A lot of people are probably going to recommend FFVI as well, which is also a great first FF.
Just don't start with 8, 2 or 13. For that matter, stay away from 12 until it gets remastered.

Paradigm decks and full health every battle places more emphasis on battle to battle strategy rather than resource management over a number of battles in which you have a static team, find what moves work best for that team, and do the same thing every fight with that same team.
Wouldn't really expect anyone who didn't make it 3 hours into the game to understand this.

A pre-rendered image is still an image, it can be rendered with greater detail, the reason SE didn't do it is because they lost their original files and are too lazy to make new scenes to render.
Pre-rendered backgrounds just denote that the environment viewed isn't rendered in real time, but the image itself is still a texture and being rendered, therefore can be replaced by a higher-fidelity version.

The process for making these images would be as involved today as they were in the late 90s. You have to have a talented modeler make the 3D mock up, finalize the perspective, and then have your 2D artists do a paint over pass. This is for single element in a given scene, moving elements needing to be painted frame by frame. The final copies of these are referred to as masters. They were high resolution and downscaled to the PSX resolution for the final product. They no longer have the original renders or the masters of these backgrounds. A lone artist kept some of his and we now get to revel in them in a Gaffer thread. That's it.
It's not Square being lazy. You're talking about the bulk of the art work for the game being needed to be done all over again. It would cost them near as much as it would to just make a new game. There's a reason this method of background rendering is becoming a lost art. It is pound for pound every bit as demanding a task now as it was then. Maybe even moreso because these elements can't be reused like modern assets can.
