Personally I kind of liked the clunkiness of the early MGS controls. They were good enough that you could attack enemies from stealth but you still wanted to avoid direct combat because it was hard to fight back properly. You had to use stealth on higher difficulties.

Subsistence has everything Snake Eater has and more, there's no reason to play SE over it.

Not OP but to me whenever I talk about MGS 3 I refer to it as Snake Eater either way, even though I didn't actually play the Subsistence version until 2013 after having difficulty doing European Extreme on my old copy of Snake Eater I had since 2005.
