When will Nintendo actually change the story of Pokemon? every game is more less the same with some different post game objectives.I want a game with no gyms, but still have goals and objectives. Maybe even play as a mercenary or something alpha like that.

The Pokémon main games revolve around some core elements and mechanics that can't simply be changed, the gyms + League system is one of them.
I kind of like the idea of a Pokemon where you have to play in tournaments around the continent to eventually rank in into the Pokemon League.
You only have limited time between tournaments to prepare and get to the right area, else you end up in the losers bracket by default.
Also running is bonus challenges/competitions, that take up time and add risk but can also give massive benefits.
After the league finishes, all registered trainers start again with a starter Pokemon.
You can opt out of the league at any time and play the game as normal, but to register is to temporarily forfeit your Pokemon and start afresh.

The difference is, with the Eon Flute, Latios/Latias will fly around manually. You manually have to go to the place you want to go.
With HM Fly, it's more like teeportation. You automatically go to that place.
Fly is honestly more convenient. Eon Flute Lati@s is more for Mirage Islands, etc.

That's actually probably the best way they could do it. I was thinking before about incorporating some system with field moves that are separate from the battle moves, but this would be a lot simpler.
Just get the appropriate badge, and all of the Pokémon in your party that could learn cut or whatever could automatically just do it outside of battle. It would make the people annoyed about wasting a slot happy, and it would work well with GF's push to simplify and casualise the games. It's a win-win.
