Does anybody know of any games that start one way, but by the end of the game it feels like it's a completely different story or experience? Like it feels like a different game tonally, story-wise, character-wise, or maybe even gameplay-wise? But in a good a way? Pic unrelated.

Some may not agree with me, but I think Bloodborne fits that description pretty well.
I went into it thinking that it would be some kind of classic horror movie type thing with zombies and werewolves, but then all of a sudden it turned into a story about killing alien gods and traversing dreams.

higurashi starts off as a moe slice of life and gradually turns into horror/murdery mystery thing. it's a VN and you'd have to have been sleeping under a rock for a long time to not have heard of it though i suppose
Final Fantasy VI sure takes a darker tone after the Floating Continent, even the entire color tone of the world changes to a more dreary one.

The Darkness. It's true that the Darkness is present in him the entire game, but you can sense how it affects Jackie over time. Additionally, afterJenny dies,the game goes from plodding through dark alleys and subway stations to hallucinating visions of trench warfare World War I and fighting the Four Horsemen of the Apocalypse.The setting is what kept me going; the FPS gameplay itself was limp and boring.

I don't know why but the transition to ayy lmaos in BB didn't really seem that huge to me. Sure the level aesthetic changed a lot, but not much else. And besides, did you really expect a game by Miyazaki to be nothing more than a cheesy 80s vampire movie?
ME2 can get pretty bleak on midgame and forward, mostly with loyalty missions andyour crew getting captured by Collectors.

You start in a dark victorian town killing zombies, and soon you're on a bright white lake killing a spider god of some sort. And after that it's not even dark anymore
