Lifepot, saving missiles for ballos, shortcuts, andplaying the game 5 hours per day.I got an even faster time in the sanctuary challenge for cavestory+. In which I had to substitute the missiles for the sword, and there was no lifepot. I only did better on that because I had one of my friends do the shooting on a seperate controller while I did the movement.

The 3hp challenge stopped being fun when you get to the falling blocks room in hell. If you can beat that, just take your time and you'll be fine.You can do the 3HP challenge in easy mode and use the super missiles if Ballos or any boss proves to be hard.
