I'm going to sound gay as shit for this but both the Walking Dead games made me cry, especially the ending to the first one. I binged through both games on a weekend thinking it was going to be shitty/whatever because I had played The Wolf Among Us a few months back and didn't really like that game. And then, out of nowhere, it hit me hard in the gut.
I think it also made me realize I want to be a father someday.

While they're not exactly soul-crushing, Klonoa 1 and Klonoa 2 both have bittersweet endings. Just enjoy the game, get attached to the characters, and then let the feels come naturally when the game ends.
Brother: a tale of two sons
The game takes like 3-4 hours to finish, i cryed like a bitch. Well worth it.
