The toy's character ID basically acts as an unlock key, similar to how the actual "DLC" you purchase is just an unlock key. In both cases, the content was already pushed to the game via patch. I got a Ganondorf amiibo just to try it out with Smash 3DS, and it doesn't do anything in Fire Emblem. However, they could certainly update the game to let me use it for a Ganondorf unit if they so chose.
