Homebrew menu autoboots thanks to menuhax, but the question I have is, when it autoboots, does it switch to emunand or is it still in sysnand?

Because its a pain in the ass to get access to the eshop on New 3DS.
Its easier to just dowload the 20/100mb update in .cia format and just install the .cia
Not to mention is faster too since nintendo servers are shit.
Also, you dont have to buy DLC in .cia format. I installed all the DLC for Mario Golf without a problem.

I'm on o3DS, so I did a system update. It gave me an error, so I figured I wouldn't worry about it right now. I went ahead and set up ctrbootmanager to work with Cakes. I did that, it boots up Cakes fine, but now when I try to launch the CFW, it just seems to freeze on me. Any ideas? Or a way to backtrack and reconfigure Cakes?

I found my issue being using an old RxTools (2.6). Be sure to use a new RxTools if you want to coldboot.
Honestly after doing it though, it is not even that much quicker.

load them on emunand partion like on PC? Just make a folder in your SD card root, name it cia or games or whatever to put your cias in. Rather than booting into emunand, I boot into homebrew using menuhax(That way It'll be a reminder to start rxtool to go into emunand). It may take longer but I dont mind.

Yeah, I set up ctrbootmanager to boot into Cakes.
So I turn on the 3DS, the booter comes up, then tries to launch Cakes. Goes to static-y screen for a minute, then flashes a debug screen up top, the booter relaunches and prepares to launch Cakes again, and then when it does the top screen is black and bottom screen is red. And it stays like that until I turn off the 3DS.

Alright, here's what happened more than likely. You had menuhax enabled when you duped your sysnand. So it's basically going Sysnand>menuhax>ctr>cakes>emunand>menuhax>ctr>crash. When it boots from the emunand hold whichever key you bound, mine was L. Then when you're on emunand, change the theme so you never have to deal with menuhax again.

I know that my downloaded games from the eShop and their save files are gone. Are they gone for good? I'm not really bothered since it was just Smash, Ambassador games, and a few things I don't care too much about. What I am more concerned about is getting my PokeBank back and running since all of my mans are dumped there. What are my options to get that back?
I have a 16 GB SD card, which I know isn't quite ideal, but can anyone tell me about how much space should be taken up on it once all is said and done with updating? Or, can anyone tell me what files I need to keep on it? I think when I was backing up/restoring I might have unnecessarily double transferred some files to different folders because I wasn't paying attention like I should have, but I don't want to start messing around with deleting things unless I know they can be deleted.

If you by some mistake enter the themes app in your sysnand and nintendo already patched browserhax then you are out of the loop.
So getting a stable entrypoint like OoThax or Ironhax is reccomended.

The NAND backup can be deleted from your SD if you have it backed up safely in your PC.
The Nintendo 3DS folder holds the profiles for your sysNAND and emuNAND.
The profiles are where your system settings, installed software and save backups are stored.
So no, you cant delete them.

The 3DS comes with a built in 2GB memory slot that holds the OS of the handheld called NAND.
The NAND in your built in memory is referred as sysNAND.
Your emuNAND is a copy of that built in memory inside your SD card.
When you launch your CFW you basically load the OS in your SD card and stop using the OS of your built in flash.
this is your reminder to hurry the fuck up if you want to use homebrew/pirate on your 3DS and havent downgraded yet

Did you have menuhax installed and set to autoboot? If yes, then it's probably trying to load after emunand loads, making your o3ds hang. You need to bypass the load by holding L (by default) and turn menuhax off.

Yes, but install menuhax through browser had just to be safe. That way you don't have to use the internet every time you want to enter the homebrew channel. Also look up ctrbootmanager to install on your 3DS as well, it's menu thing that gives you the option of booting into rxTools or the homebrew channel.

then you need to make a folder called data get the firmware from ReiNAND CFW and rename it to 0004013820000002orig.bin put it the data folder move the data folder to rxtools then make a firmware from cdn_firm and put that firmware in sys now you should be able to update and not get a black screen at all

Right now I still can't downgrade successfully. I end up having a soft brick and being forced to go into recovery mode and reinstall 10.3
When 10.4 is out what then? I can't afford to update from recovery if it updates me to 10.4
Having gotten CFW and losing my downloaded Smash in the process, I was wondering if there was a place that might have 3DS saves uploaded so I could download a completed save? IIRC these titles would work fine in N3DS but on O3DS they have to reboot in a special mode that opens more resources for the games.
Since you're on an O3DS it tries to reboot into that special mode and ends up loading sysnand, which won't run your CIA
