The CIA isn't the issue, the DLC itself is. You need NTR and a handful of plugin files to basically trick the game and DLC into thinking they're on a JP 3DS so the DLC actually registers because you can't get Japanese region DLC on any other region 3DS

Curious, does it do the following:
Show the Menuhax theme, bottom screen blink red, show rxtools loader, then menuhax, then the screen goes red and hangs on red?
If so,
Assuming you're using a newer version of rxtools (not sure if 2.6 works with ctrbootmanager) make sure that, whatever button or input you're pressing to load menuhax (including not pressing anything at all) is NOT being pressed (or is, if menuhax is always set to open instead of sysnand) after it gets past the "Menuhax' screen (or whatever it says, I forget).
So if menuhax always opens unless you press a button, then it'll freeze when turning on as when rxtools tries to launch it'll reboot and end up going back to menuhax (as no button is being pressed) and then crash. I'm using type 0 config for menuhax (so the default L button on launch) and then i have to let go after seeing the menuhax launcher screen, otherwise it'll crash after ctr boot manager tries to run rxtools.

Unlink sysnand and emunand.
Can be done by formatting one or the other (I formatted sysnand because I intend to solely boot from emunand).
Keep in mind you'll have to reinstall menuhax and all that most likely after doing so.
Not everyone unliks their emunand and sysnand, but it's recommended, as if they're still linked some bullshit can happen (wiping games you don't own by accessing data management on sysnand, the unwrapping presents bug, updates down to emunand inexplicitly affecting sysnand and fucking everything up, etc.)

Use emuNAND tool 1.0.3. Grab it off filetrip.
I'd recommend recreating a NAND backup using that as well, regardless of whether you've got one you made earlier. It's basically just open program, have microSD or SD in the computer, and click 'backup emunand' or alternatively 'inject emunand' and select the nand you've backed up.

Sorry man, not exactly sure what you're asking by that.
I chose not to use 2.6 because it didn't work with CTR Boot Manager for me. The file structure for 2.6 is different to 3 and the default CTR Boot Manager configuration for rxtools is designed to open 3, not 2.6.
You might be able to change it to the correct file path via the boot.cfg in your root, but I'm not 100% sure if it'll work as expected afterwards. You can always try, I suppose.

If it isn't there, you never made a manual backup.

Use emuNAND tool 1.0.3. Assuming you've got your SD/MicroSD plugged into the computer, pop open the program, click Inject nand, and then click on your emunand backup and then bam, you're cooking with gas baby.

The easiest way to swap sd cards is to set up a new emunand on the new sd card then just copy the files over and backup the old emunand on the old card and restore that backup to the new card.

Well, I've somehow managed to get past my previous problems. I'm now able to hold L while rxTools boots from ctrbootmanager to bring me to the rxTools main menu (where you can adjust settings, view credits, and inject things). The problem now is that when I try to boot into emunand, I get a totally blank, black screen, even when holding L so menuhax won't launch.
