I think the pod allows things to be in sort of a flow-state between organic and digital life, which is how they were able to monitor Sora's condition in terms of memory reconstruction, reintegrate Roxas.
Data works differently in KH. The computer in Hollow Bastion can digitize lifeforms with ease, and they can leave just as easily. The same thing happens with the Datascape
