Would Fallout 4 be more improved if The Gunners were a main faction instead of The Railroad and the Big Bad instead of The Institute?
They're much more threatening to the Commonwealth IMO. Their advanced pre-war tech is much more worrying to the BoS. Their quest for Synths is a huge worry for the Institute and they can basically threaten every Minutemen settlement out there with their huge manpower.
They should've been a main faction like The Caesar's Legion and The Railroad should've been a minor faction IMO.
The game could definitely improve with a better main faction.

There's a part when I was following the Freedom Trail that I was stopped by two Gunners and they forced me to pay 200 caps before I can continue marching. I thought to myself "Okay, this might lead to a major quest".

but they own vertibirds. VERTIBIRDS! like those pre-war machinery only the people in BOS could maintain? gunners also has a lot of war machinary (sentry bot, assault-tron) making them better than the regular raiders in a lot of ways.
