I'd argue that Mother 1 has a better story and atmosphere. Also, the world in Mother 1 was much more open and you could break a lot of sequences. I personally liked Mother 1's music more, but 2 was clearly fantastic.
The ending to 3 had a really heart-wrenching moment but it was my favorite story.
