There's a bad ending where you can refuse to continue the story and kill your whole party instead in Tales of Xillia 2. You even have to fight them all in a boss battle.
It's very late in the story though and the game ends right after you do it so that might not be what you're looking for.

Stuff like this is great. In Custom Robo, when the gang is about to go on their last battle, you have the choice to not go with them. They will insist that you go, but after a few minutes of choosing "I'm not going," they will accept and the game ends with the entire human race dying.
