Coming from someone who played VLR before 999, it's fine to do so but i wont recommend it. you won't be lost in the story but you would be missing out on some references.
I've played a few hours of VLR on 3ds, but i'm thinking of quitting and starting again on the vita version.

Akane being Zero in 999 is partially related to Sigma (future Sigma, to be precise) being Zero in VLR, so I'd say it's pretty important.

3DS version can't skip credits(which you're going to see a lot), has crashes that can corrupt saves, and is lower res. It has a better inventory screen, but if you have the option to switch go for Vita.

The lower resolution is a given, of course, but with things like only having one save file and one memo color and leaving out the ability to skip credits, it really seems like they were actively trying to make the 3DS version worse for some reason. The catastrophic bugs and evident lack of quality testing for the 3DS version are pretty shameful, too.
